My thoughts on Matala's caves are pretty much the same as Victor's. Likewise the route, turn south off the northern new road at Rethymnon, then via Spili, close to Agia Galini, Tympaki then either up past Phaistos cutting the corner to the Matala Mires road, or up to Mires and then south west. I would be tempted to think about having a night in the area rather than do it as a return trip if you can. You have some great places around there if you have the time, on the archeological side there is Phaistos, Agia Triada and Komos, great villages like Kamilari, good beaches at Komos and Kalamaki, and the beautiful Messara Plain. Also you might strike lucky and hit the market days at Tympaki or Mires (sorry, cant remember what days they are though)
Next visit spend even longer in the area and turn left just before Spili and go up to the villages north of Mt Kedros in the Amari valley - Gerakari etc. The area is one of my favourite parts of Crete.
